The area is named for the Klondike River, whose name, according to the Britannica, is "of uncertain origin". Sorry that's not more helpful.

The OED2, which I hadn't thought to consult since its coverage of geographical names is spotty, gives the same etymology that Eyehawk cites, so I'm inclined to take it seriously.
